Hopefully, it will specify the ownership of the inventions arising from the collaboration. If not, B will probably own the invention on the principle that it hired A to invent (or collaborate to invent) the invention. The inventors will be the persons who conceived the invention completely enough so that only routine work would be needed to actually practice the invention. This may be people from A or B or both; they usually end up transfering their rights to the owner of the invention. This is a complex scenario, so you'll definitely want to consult with a patent attorney on this. There may also be questions if A has patents on the equipment or B has patents on the process. A cross-license betweeen A and B may be the friendliest solution here.
