I plan filing a PCT application, which designates the EP as the search & examining authority, with claims having reference numerals.

Is it very disadvantageous to do so?

Depends on what you want to achieve?

Reference numerals included in the claims and referring to what is depicted in the drawings are generally not objectionable. They may however limit the scope to only that embodiment.

Well, so far as I know,it will do no substantial harm to your application.
'Cause references are sometimes welcomed and even must-be-added.
So,I suppose you do not have to worry about that.
As to the former reply, it is, eh, to some extent, true.

Good luck!
