I am the Trademark Administrator for a Fortune 500 company.  I manage the trademark docketing system and the general matters docketing system.  In the latter, we record oppositions, projects, all agreements, and trademark searches.  Both systems are designed by CPI (Computer Packages, Inc.) in Rockville, Maryland.  The systems are user friendly and easy to customize to your business needs.

I use CTS by FlexTrac (stands for Case Tracking System).  It's designed for a small/solo firm and priced accordingly.

It's based on MS Access, so you have to keep a Windows box around if you're a Linux user like me.  I haven't tried wine or CrossOver (or Lin4Win), but I hope to get that working eventually.

A few of the firms I worked at used PATTSY by OPSolutions (www.pattsy.com).  It's not the cheapest, but many have told me it's the most powerful and easiest to use.

Just found this thread.  Better than all of them for managing trademarks is IPPO's WebTMS.  The IP world is beginning to discover WebTMS and many firms have actually become so tired of struggling with systems primarily designed for patents that they are splitting their systems and installing WebTMS for their trademark practices.  This is primarily because it's the only system that began life as a trademark system rather than a patent system that was tweeked to track trademarks.
