Why do some patent applications have multiple priorities?

You mean multiple priority dates, or multiple priority references?

Multiple priority dates are usually from CIPs, although they can also be from a nonprovisional claiming priority to a provisional that didn't disclose everything claimed in the nonprovisional.

Multiple priority references are because there was a chain of continuation applications, or perhaps multiple provisionals, or both.

There may be other situations that would cause these results, but these hypotheticals are what I can think of offhand at the moment.
