I want to trademark the name of my company and it's logo.  Do I need to file two trademark applications, one solely to protect the use of the name and one to protect the logo (which has the company name in it)?  (e.g. did whole foods need to register the name WHOLE FOODS and separately register the whole foods logo? or would the whole foods logo trademark protect the name as well?)

Yes, ideally you would register both the name as a wordmark and the logo.
