can i patent a web application ?

is it possible to patent a very specific task performing web application ?

something like a bioinformatic tool that is not a desktop software, but you must access the website, to use the functionalities.

Yes, capable of patent protection if new, useful, and non-obvious.  It would have to be drafted to avoid Bilski problems but a patent attorney experienced with software patents should be able to avoid the problem.
