Patent Portfolio Mapping

I am working on mapping a patent portfolio of about 1000 pharmecautical patents and I'd like to categorize/group the patents in a way that will be useful for R&D technology planning. Does
anyone have any experience with this that they would like to share? Are there any good books on this subject? Are there any patent
analysis tools that work well for this? I have been looking at Themescape by Aureka/Micropatent so far.

This seems like quite a daunting task and I'd appreciate any feedback from anyone with experience doing this type of thing -- good or bad.
