A little confused here. Consider that a nonprovisional application was published early under 37 CFR 1.219 and a PCT application, claiming priority from the nonprovisional, was filed later, but within 12 months of the nonprovisional filing date. Would there be any anticipation issue, during national phase in other countries, due to such publication?

No.  The PCT is claiming priority to the NPA, even though there is a publication, which would normally go against absolute novelty, this is an exception of sorts.
